I personally preamp the computer's audio(microphone) input to use my elec bass or my mic, and don't preamp it with my keyboard or ipad when i use them.

+ANIMATRIXMUZIC Connect the guitar directly to your computer audio input (maybe out from the phones output of your guitar amplifier (without preamplification on the computer's audio input, and maybe with a fruity compressor in the input to make your amplified guitar fit in the mix) if you want to use your guitar amp's effects) (and then even you may effect it with NI guitar rig or effector or other effects/vsts as you like) (decide by yourself if you may use the flstudio's effects (preamp your computer input in this case) or your amp's one (do not preamp your computer input in this case) ones in chain.
